Twenty-eight out of 34 genes we initially identified were testable by this approach and 18 of them showed nominally significant clustering of de novo missense mutations (p < 0.05, CLUMP, one-tailed permutation test).
Additionally, for each of the 594 eGFR signals, we queried further genetic association data relevant to the kidney researcher: (7) To highlight the relevance of a genetic association with creatinine-based eGFR for kidney function rather than creatinine metabolism, we included information on whether the locus association was directionally consistent and nominally significant for blood urea nitrogen (BUN) or cystatin-based eGFR (eGFRcys; i.e. locus lead variant P < 0.05; opposite or same direction of effect for BUN or eGFRcys, respectively; n = 852,678 or 460,826, respectively; yielding 491 of 594 signals validated); (8) Since genetic effects with steeper decline versus more stable eGFR over time might point to particularly deleterious mechanisms for the kidney, we included information on whether the signal showed significant association on eGFR decline (N = 343,339 [ 25 ], yielding 8 decline signals).
Of the 144 SNP subsets examined, 132 demonstrated nominally significant concordant effects (OR > 1 and p < 0.05) across migraine (dataset 1) and T2D (dataset 2), while 141 SNP subsets showed significant concordant effects across headache (dataset 1) and T2D (dataset 2).
For both definitions of alcohol dependence (ALDX1 and ALDX2), we found 12 genomic regions with nominally significant LOD scores ( p < 0.05, Table 2 ).
Nevertheless, in the Breslow–Day test, we detected that only two (rs72854462 and rs1438898 mapped to TEX41 gene) of the 821 tested SNPs were nominally significant ( p < 0.05), signaling heterogeneity in the odds ratios (OR) of these variants between Mexico and Colombia (see Supplementary Table 3 ).
The inter-species DE pattern of these 54 TFs showed a nominally significant correlation with 3580 putative targets (Pearson r ; p ≤ 0.05; Additional file 4 : Data S3).
We found 92 (53 increased and 39 decreased) nominally significant DEGs of KRAS mut with a p -value < 0.05, which FREM1 , ERMP1 (up-regulated), and CCL8 (down-regulated) were significant after multiple test corrections (FDR < 0.05).
Proteins with nominally significant ( P < 0.05) unadjusted regression coefficients were selected for pathway enrichment analysis using the Reactome database, with the full set of 184 measured Olink proteins serving as the background reference.
To determine which, if any, pathways may be altered, we took any nominally significant values ( p < 0.05) either from only the single-cell analysis or from the intersection of the single-cell and pseudobulk analyses and performed Gene Ontology enrichment analysis.
Following this filtering process, bivariate local genetic correlation analyses were exclusively conducted for pairs of SCZ and each of the imaging phenotypes that exhibited a nominally significant univariate local genetic signal ( P < 0.05).
Results that remained significant after correction were considered robust evidence (e.g., dried fruit intake), whereas associations that were nominally significant ( P < .05 but not meeting the corrected threshold) should be interpreted as suggestive evidence only.
Factors that were nominally significant (i.e. p < 0.05) on any day are illustrated with a triple triangle, with the significant days illustrated by filled triangles in PCA plots (Fig. 1c , ESM Fig. 8 - 12 ).
In addition, the ovarian cancer patients had a nominally significant decrease in the number of 12 and 22 genotype carriers compared to the controls (p = 0.05) suggesting that the duplication may be protective for the disease with an odds ratio of 0.72 (95% CI, 0.53–0.99).
After aggregation, two genes reached Bonferroni significance, while 118 genes were nominally significant ( p < 0.05) in other cell types—these are referred to as cell-type-enriched genes.
A total of 430 variants in SIRT1 gene were nominally significant ( P < 0.05) for aortic stenosis (Fig.
Regardless of the Bonferroni correction, the term “nominally significant” refers to genes with Fisher’s exact test P values ≤ 0.05.
eQTL analysis of the remaining 26 loci (69 protein-coding genes) identified 22 SNP-gene combinations that were nominally significant ( t -test P < 0.05) in all, ER+ or ER− breast cancers (Supplementary Data 6 ), nine of which remained significant after taking account of multiple testing (FDR adjusted t -test P < 0.1,Table 3 ).
For the ΔHR ex trait, published resting HR SNPs at four loci were genome-wide significant ( SOX5 , RNF220 , SYT10 and PPIL1 ), while 25 additional loci were nominally significant (5 × 10 −8 < P < 0.05; Supplementary Data 2 ).
The list contained the nearest gene within a 500 kb window to each nominally significant SNP ( P < 0.05).
Nominally significant ( p -value < 0.05) proteins in model 1 were validated in the KORA-Age1 study using the same model 1.

A strong correlation (|r|≥ 0.80) between the gene expression and DNA methylation profiles was observed at 27% of loci (166 CpGs in 153 genes) in HCT116 cells, out of them, 47 CpGs corresponding to 44 genes were nominally significant ( p < 0.05) ( Supplementary Table 3 ) indicating that observed hypermethylations affect cellular function by altering gene expression in cancer cell lines.
Differential abundance analysis identified 98 metabolites with nominally significant differences ( p < 0.05), though none survived FDR correction (0.238 < q < 0.296), likely reflecting the modest sample size.
