Overall, 11/17 (65%) associations were nominally significant at p<0.05, 9/17 (53%) at p<0.001.
Very little epistasis was apparentin the hotspot regions, with less than 7% of trans methQTL in these hotspots possessing a nominally significant (P<0.05) epistatic interaction, and less than 1%of trans methQTLwith a significant epistatic interaction(see Supplementary Table 3 ).
2 ; Supplementary Figures 1 , 2 ), and a nominally significant p-value (unadjusted p-value < 0.05) was used to define FSCV DEGs in these signatures.
Despite the much narrower range of ages in this cohort, nine (29.03%) of the 31 transcripts for which data were available displayed a nominally significant ( P < 0.05) association between transcript abundance and brain development (Supplemental Table 2), with several transcripts showing highly significant associations with developmental age (Supplemental Fig. 3).
Nevertheless, in the Breslow–Day test, we detected that only two (rs72854462 and rs1438898 mapped to TEX41 gene) of the 821 tested SNPs were nominally significant ( p < 0.05), signaling heterogeneity in the odds ratios (OR) of these variants between Mexico and Colombia (see Supplementary Table 3 ).
In these analyses, 8 of 28 publicly available GWAS summary statistics displayed nominally significant ( P < .05) genetic correlations with TRS, of which 5 survived multiple testing correction (FDER p < 0.05; Figure 4 ; eTable 4 in Supplement 1 ).
Even among nominally significant DEGs (nDEGs p < 0.05; cortex n = 1567; striatum n = 906; cerebellum n = 487), there was limited overlap, with significant similarities being seen only among downregulated genes (Fig. 2 c and Supplementary Table 4), indicating that the effects of Mbd5 reduction are largely different across these three brain regions.
Only one of these SNPs showed a nominally significant association ( P < .05) in our data (rs909253, proxy for rs1041981, r 2 = 0.93; OR = 1.12; P = .005).
It was observed that 7 of 16 trait pairs had nominally significant genetic correlations ( p < 0.05), among which all of them exhibited a positive correlation (rg ranging from 0.050 to 0.199).
None of these loci was even nominally significant ( p > 0.05) in the Han Chinese subgroup.
In the Results, we present nominally significant results ( P < 0.05) results with a Bonferroni correction for the number of SNPs being analyzed ( α /2; P < 0.025), which was consistent with the approach used in a prior study assessing genetic variants and GxEs as predictors of mental health trajectories (Latendresse et al. 2011 ).
Regardless of the Bonferroni correction, the term “nominally significant” refers to genes with Fisher’s exact test P values ≤ 0.05.
A nominally significant result was determined at the P < 0.05 threshold.
Throughout this manuscript associations are referred to as nominally significant ( p < 0.05) or study-wide significant (corrected for the 9 independent SNPs; p < 5.5 × 10 -3 ).
No significant or nominally significant (P < 0.05) associations with glucose or insulin traits including fasting or 2 hour glucose and insulin from the OGTT, Insulin AUC, Glucose AUC, Matsuda Index or HOMA-IR were found for any of the SNPs in the Amish after adjustment for age and sex.
Six of these 13 associations were directionally consistent, but none were nominally significant (p<0.05).
The nominally significant p -value was defined as 0.006 ≤ p < 0.050, indicating suggestive evidence for potential causality.
Out of 19,927 genes included in analysis, 613 were nominally significant between randomization groups (Fig. 4 A; p < 0.05), of which 313 were up-regulated and 300 down-regulated in the placebo-smokers versus the vitamin C-smokers.
The Radial plot method was used to select eligible resting heart-rate associated genetic variants for fitness by removing heterogeneous outliers for the genetic variants, of which 149 were also nominally significant in the fitness GWAS ( p < 0.05) [ 28 ].
None of the individual SNPs in the CCT-GRS were associated with OAG after correction for multiple testing, however 10 SNPs were nominally significant ( P < 0.05 uncorrected for multiple testing; Supplementary Table S5 ).
Tier A molecules represented stringent, nominally significant (p < 0.05) miRNAs generated from RNA-Seq quantification that also showed a strong trend (p < 0.10) and directionally consistent changes in the microarray experiments.
The rs35705950-T allele was not associated with reduced COVID-19 positivity in transancestry meta-analysis within the MVP (N cases = 19,168/N controls = 492,854; OR, 0.98 [0.95–1.01]; P = 0.06) but was nominally significant ( P < 0.05) in the joint meta-analysis with the HGI (N cases = 44,820; N controls = 1,775,827; OR, 0.97 [0.95–1.00]; P = 0.03).
After adding the reduced Morningness-Eveningness Questionnaire (rMEQ) total score and the ISI to separate regression models, we found that the patterns of association were similar, with many of the previously significant associations remaining nominally significant ( p < 0.05), albeit attenuated in magnitude.
Although not all the GO annotations listed in the downregulated gene category passed multiple test correction, they were nominally significant ( P < 0.05) and functionally linked.
