Interestingly, among 18 genes that contain FERM domains, including several members of the 4.1 protein family, we identified nominally significant associations with diabetic nephropathy for SNPs located in eight of these genes (supplementary Table 5), including FARP2 (FERM, RhoGEF and pleckstrin domain protein 2; P = 3.0 × 10 −4 ) and EPB41L2 (erythrocyte membrane protein band 4.1-like 2; P = 2.3 × 10 −4 ).
We did not replicate the differences in the Bifidobacterium genus showing the largest (nominally significant) difference between the ADHD group and controls by Aarts et al., even though this sample overlaps with the current sample (around 40%).
199 found significant associations between DCDC2 -READ1 and brain activations in the left antero-inferior parietal lobe and in the right lateral occipital temporal gyrus during reading tasks, and a nominally significant association between DCDC2 d and activation in the left antero-inferior parietal lobule.
The supplementary tables show the relevant demographic and clinical features of cases and controls used for the GWAS of sepsis risk and for the GEN-SEP patients, the list of previous candidate genes associated with sepsis risk, the prioritized independent SNPs, the index bias event results, the association results with 28-day mortality and the percentage of variation explained by the sentinel SNPs by separate or as part of a PRS, the association results of the sentinel variants from other sepsis mortality GWAS studies, the nominally significant results for the classical HLA alleles and amino acids, and the functional assessment of variants associated with 28-day sepsis survival.
[Note that the signal and RMA values that remove similar numbers of probe sets are quite different for the vitamin A data than for the IFN data.] Increasing the stringency of filtering decreases the number of probe sets with nominally significant p-values, as expected, but the more significant probe sets (p ≤ 0.01 and p ≤ 0.001) are the least affected (Fig. 4 , Table 2 ).
However, in the context of the present study the results of the early AMD phenome-wide screen were considered significant only if they remained: significant after false discovery rate (FDR) correction in the MRE IVW; nominally significant in weighted mode and weighted median; and nominally significant throughout the leave-one-out analysis (MRE IVW) ( Benjamini and Hochberg, 1995 ).
Resulting nominally significant CNVRs were excluded if they met any of the following criteria: i) residing on telomere or centromere proximal cytobands; ii) arising in a “peninsula” of common CNV arising from variation in boundary truncation of CNV calling; iii) genomic regions with extremes in GC content which produces hybridization bias; or iv) samples contributing to multiple CNVRs.
The general trend of statistical significance showed that transcripts which were identified as DTU events by at least one of the methods were likely to be defined at least as nominally significant by the alternative method: 97% of all DRIMSeq DTU events were nominally significant according to DEXSeq and 98% of all DEXSeq DTU events were reported as nominally significant by DRIMSeq.
60 In the phase 2a biomarker study, a nominally significant improvement in MMN and a statistical trend toward improvement for the ASSR were observed. 71 This result is consistent with enhanced NMDAR activity and suggests that luvadaxistat treatment has the potential to improve the auditory processing circuits that are impaired in schizophrenia. 72-74 Furthermore, this finding is reminiscent of the improvements in MMN observed with D-serine treatment, as described in Section 2.
