Although the SMR analysis for mitochondrial gene expression yielded an FDR-corrected p-value (0.050443) marginally above the significance threshold ( Data Sheet - Supplementary Table 5 ), the nominally significant SMR p-value ( P SMR = 1.74×10 -3 ) in conjunction with a non-significant HEIDI test (HEIDI > 0.05) supports a suggestive association between FXN gene expression and nephrolithiasis.
We did not find any significant associations after adjusting for the 489 allele/outcome combinations tested ( Figure 3 ; Table S6 ) and did not find any nominally significant associations with any of the major risk HLA alleles for the four indications, with the HLA-Cw6 (C ∗ 06) allele previously associated with response to anti-IL17 therapy 26 or with the HLA-DQA1 ∗ 05 alleles previously associated with TNFi immunogenicity 14 , 15 , 16 ( Table S4 ).
Nevertheless, all SNPs except rs10915437 (near AJAP1 ) had at least one model with nominally significant empirical p-value for the LLR test (i.e. <0.05), and the same five SNPs that had empirically significant LLR tests in the BIC model selection were also significant in the AIC model selection, although in some cases different models were selected ( Tables 4 & S3 A, B, C).
Using the regression coefficients of the 9 nominally significant (α = 0.05) SNPs (rs885479, rs1805008, rs1805007, rs28777, rs12896399, rs1042602, rs1393350, rs12821256, rs12203592; see Supplementary Table S2 , available) as weights, we calculated a polygenic score in the cortisol/cortisone sample according to β 1 *rs885479 + ... + β 9 * rs12203592.
Nevertheless, the low-frequency allele also showed nominally significant association with increased risk of gestational diabetes mellitus and type 2 diabetes in publicly available FinnGen data [ 33 ] (gestational diabetes: logistic β=0.619 per addition of the minor G allele, SE=0.166, p =2×10 −4 ; type 2 diabetes: logistic β=0.299 per addition of the minor G allele, SE=0.070, p =2×10 −5 ), and decreased (inverse rank normal transformed) glucose levels ( p =1.9×10 −4 ), but not type 2 diabetes, HbA 1c or offspring birthweight (all p >0.05), in publicly available GWAS summary statistics from the UKBB published on the Neale website ( https://www.nealelab.is/ ).
Eosinophil-associated SNPs demonstrated nominally significant associations with progression of IMT-CC max , but only rs2706399 (the G allele of which was previously associated with increased CVD risk [6] ) met the Bonferonni-corrected p for significance (G allele, Beta −0.008, 95%CI (−0.012, −0.004), p = 0.0017, Supplementary Table 3 ).
