For four of the known GWAS SNPs the associations in our African American breast cancer data had a nominally significant p-value less than 0.05 ( Table S4 ), namely rs13387042 at 2q35 (OR = 0.89; 95% CI = 0.82–0.97; p = 0.00713), rs865686 at 9q31 (OR = 0.92; 95% CI = 0.85–0.99; p = 0.0287), rs2981582 at 10q26 (OR = 1.11; 95% CI = 1.03–1.19; p = 0.0087), and rs2363956 at 19p13 (OR = 0.88; 95% CI = 0.82–0.95; p = 8.1×10 −4 ).
Notably, after 4 hours of IL-12 treatment, the most significantly up-regulated gene was IL18RAP (average 2.37-fold, FDR p = 1.0 × 10 −13 ), which also manifested a nominally significant effect of TYK2 genotype (ANOVA p = 7.2 × 10 −3 , Table S10 ).
This SNP is a significant ( p = 4.78 × 10 −8 ) expression quantitative trait locus (eQTL) for DIAPH3 , which was a nominally significant ( p = 7.23 × 10 −3 ) SLE risk locus in a previous GWAS study ( Lee et al., 2014 ).

One rare single-nucleotide polymorphism (SNP), HugotSNP8ms2 (minor allele frequency <0.05), showed nominally significant deviations from HWE in the controls ( p = 0.008) and in the full sample ( p = 0.006) due to an overrepresentation of rare homozygotes, which might be the result of chance or genotyping error.
