Having a very strong theoretical prediction and finding no effect makes the whole thing more meaningful—probably more than having a nominally significant finding in a study that is based on merely anecdotal phenomena abundant in clinical neuroscience.
While our observation was not consistent with those in the BCAC study, our data demonstrates that SNPs can have different associations with breast cancer risk according to subtype and that rs2293554, with its nominally significant association with HER2-positive breast cancer risk in the CTS cohort, warrants further investigation.
We initially conducted Venn diagram analyses to define the factors in common, with nominally significant dysregulations, among the cerebellar and spinal cord transcriptomes and cerebellar proteome of pre-manifest KIN mice.
Nonetheless, as these miRNAs were nominally significant in both the expression array and in the miRNA-Seq, they were selected for target gene predictions with the aim of finding feasible candidates for further evaluation, considering that these experimental approaches were performed with small samples. 3.3.
By applying Bonferroni correction, a P -value below 0.004 (0.05/12 SNPs) was considered significant, while a P -value between 0.05 and 0.004 was considered nominally significant.
Although the linkage study measured expression with microarrays and the ASE measurements were carried out by quantitative PCR, we noted that there was reasonable agreement between linkage results and ASE results in the fold-change estimates for the 44 nominally significant genes ( Figure 1 ).
The Bonferroni-corrected significance threshold was defined as p -value < 3.125 × 10 −3 (correcting 16 outcomes), and p -value < 0.05 was regarded as nominally significant.
The directionality of nominally significant associations is biologically coherent: PTB enrichment of Mycoplasma —a genus established in reproductive tract infection and chorioamnionitis [ 27 , 28 ]—alongside nominal depletion of Prevotella , Sneathia , and Lactobacillaceae , suggests a shift in vaginal community structure associated with PTB.
Both Hp1/2 and HPR duplication polymorphisms showed nominally significant values for iHS (Table 2 ; Fig. 5 b), the Hp1/2 positive iHS score reflecting an extended haplotype on the ancestral Hp1 allele and the HPR duplication negative iHS score reflecting an extended haplotype on the derived duplication allele.
They also assessed the relationship between expression and methylation, with 20 of 112 CpG-gene pairs analyzed showing nominally significant correlations, with 5 of these 20 being positive correlations and the rest negative.
Nominally significant values are indicated in grey on Figs. 4 , 6 and 7 .
Cer 18:2;O2/24:0 showed the strongest inverse association with ACS of any identifiable lipid ( q = 0.0394, OR = 0.297, 95% CI [0.171, 0.515]), while increased Cer 18:0;O2/22:1 ( q = 0.088, OR = 3.072, 95% CI [1.607, 5.878]) and Cer 18:0;O2/18:0 ( q = 0.088, OR = 2.791, 95% CI [1.515, 5.145]) demonstrate nominally significant promotive effects on ACS.
Like GRIN2B , CACNA1F also shows concordance among methods within the ASD cohort; including a nominally significant missense to silent variant ratio, a significant collapsing method result, and a negative shift in the γ mkprf estimate relative to the control cohort.
All 12 variants additionally showed evidence of effect modification by screen-time exposure, with nominally significant variant × screen-time interaction terms ( P G×E < .05).
Results for six models that showed nominally significant or borderline effects are summarized in Table 3 .
Genome-wide association in the Com group The comparison between Com and Cont found 17 SNPs associated at a nominally significant level (Table 2 c, Supplementary Table S3 ).
Nonetheless, discontinuation for all other SSRIs showed nominally significant associations with suicidal thoughts, as did Mirtazapine.
This was in line with an enrichment of variants with nominally significant allele frequency difference between the two studies (37 of 534 PGS_eGFRcrea variants and 17 of 186 PGS_eGFRcys variants with p diff < 0.05; binomial enrichment for success probability ≥ 0.05 under the null: p bin = 0.030 or 0.013, respectively).
Among the other SNPs analyzed, the rs3785883 polymorphism was nominally significant, exclusively in the NTD-PD subgroup compared with controls.
Associations with 0.05 < FDR < 0.20 and P < 0.05 were considered nominally significant causal.
The nominally significant threshold was set as 0.05, and we applied false discovery rate (FDR) correction to control for multiple testing.
In multiplex immunofluorescence (mIF) data, BAP1 -mutant tumors ( n = 3) showed a suggestive trend toward higher overall CD8 + density and nominally significant increases in PD1 + CD8 + T cell density and the CD8 + PD1 + /CD8 + ratio across intratumoral (IT) and tumor-stroma interface (TSI) regions ( Fig. 5C and table S5).
Of 48 previously reported loci at genome-wide levels of significance, 47 showed nominally significant associations ( Supplementary Table 2 ).
P -value < 0.05 was considered nominally significant.
