63 A similar approach on 148,508 individuals, of whom 22,080 had at least one parent with AD/dementia or AD diagnosis themselves, found a nominally significant enrichment of rare ABCA7 variants in disease, although an OR was not reported. 64 Power in this cohort to find significance may have been decreased by the proxy approach in which not all 22,080 AD‐classified individuals actually developed AD, carried risk variants or may have had parents with other types of dementia.

In a study using the TEDS sample at age 7 ( Meaburn, Harlaar, Craig, Schalkwyk, & Plomin, 2008 ), an initial discovery stage based on “pools” of DNA from low- and high-reading-ability groups ( n = 750 in each group) identified 10 nominally significant SNPs that replicated in a second TEDS subsample of individually genotyped individuals.
Markers associated with phenotype traits either at ‘close to genome-wide significant’ p-values or at ‘nominally significant’ p-values Results from tests of association pointed to only one risk variant (namely Chr15:40531386-rs12440118 from ZNF106 ) associated with HbA1c emerging at ‘close to genome-wide significant’ p-value of 3.41E-08 (with Benjamini–Hochberg FDR p-value of 0.0032) ( Table 2 ).
SKAT required 15FC × 10FNC to report nominally significant p -values, GSKAT required 20FC × 5FNC to report statistically significant p -values, FarVAT-CALPHA did not generate significant p -values unless we used the BLUP correction; FarVAT SKATO reported p -values that were significant at 15FC × 10FNC, and at 5FC × 20FNC if we used the BLUP correction.
