For each of the module, we have assigned the clinical annotation, when it is highly significant (p < 10 −10 ) and when the minimum hit of the module genes on cancer pathways is atleast 50%.
Hypergeometric enrichment analyses showed that these overlaps were highly significant ( p < 1e−10), supporting a non-random and biologically meaningful association among these factors (Fig. 3 C).
Nevertheless, a highly significant, positive correlation, was found between the qPCR and RNA-seq analyses (r = 0.91, P = 1.07 × 10 −10 ; Fig. 5e ), which supported an overall concordance between the results of the two techniques despite the low replicate number for RNA-seq analysis.
The main effect for the participant group was highly significant (F(1, 332.00) = 44.29 and P = 1.17 × 10 −10 ).
Recently, a genome-wide association scan with a subsequent replication study involving over 67,000 individuals (7,473 cases and 42,938 controls) of European ancestry produced highly significant evidence of the strong association of a single nucleotide polymorphism (SNP) rs11177 (C/T) with severe hip and knee OA ( P value = 1.25 × 10 −10 ), a missense polymorphism within the nucleostemin-encoding gene GNL3 19 .
Interestingly, we found a highly significant overlap between differentially expressed and alternatively transcribed genes in LPS response (63/150, hypergeometric test p < 2.4 × 10 −10 ), but no significant overlap between differentially expressed and alternatively transcribed genes between MDMs and IPSDMs (28/140, hypergeometric test p < 0.74).
